In order to compare the active sites of the proteins, they can be superimposed. Moreover, you can easily calculate amino acid mutations, H-bonds angles and distances between atoms.
Using Swiss-PdbViewer, you can also connect to the Swiss-Model, which is an automated homology modeling server. Because it is possible to thread a protein primary sequence onto a 3D template, the amount of work is greatly reduced.
Additionally, you can immediately check how well the threaded protein will be accepted by the reference structure before submitting a request.
Another important feature is the ability to read electron density maps and to build into the density. Residues can also be mutated. Swiss-PdbViewer can even produce ray-traced quality images by generating POV-Ray scenes from the current view.
